I'm planning to buy a Nividia Shield box. I've learned I can use most of the Android applications on it. But, I still have a problem. Can I use third-party/modded applications on it? For example, modded games such as Shadow fighter 2 mod APK.

Yes.
You have to Enable "Allow Installation of Unknown Sources".
In Android Settings/ Security
